Yes. It's not like a kennismigrant residence permit where you can change employers with a simple notification, but keep the same residence permit.
I am here for three years but my permit is only valid since two years ago. If I register with my new partner and at his address, well... how do I ask this? What do I do first? Do I first inform the IND or do I first register at his house? Will that cause a gap in residency? I want to be able to naturalise next year as initially intended.
In cases like that, I recommend making the appointment at the IND and then going to city hall the same day as your appointment at the IND to change your address, to make a clean break and not get a gap.
However, unfortunately: you won't be able to get naturalized in three years if you get a new partner. You only qualify to get naturalized after being with one and the same Dutch partner for three years.
If I change my sponsor on or after 1 October, will the new five year rule be applied to me instead of the three year one I came in on?
Note that after 1 October, you won't be able to get a residence permit for partnership with someone you are just living with anymore-- you would have to marry him or get a registered partnership first.
If by 'five year' or 'three year rule' you mean eligibility for the voortgezet verblijf status: sadly, you never wouldn't have been eligible for voortgezet verblijf after three years with the same partner after October 1 anyways-- in other words, no one is being 'grandfathered in'.

So the hammer comes down on October 1st? New rules. Everything will be in place for this to happen? Yes, that is what is stated on the IND website, but I don't think so. Remember when it was supposed to be July 1st? 2013 for sure unless it gets changed again....
